As copper is an essential micronutrient required for photosynthesis, it was proposed that, under conditions of low copper availability, higher plants prioritize the delivery of copper to plastocyanin and other essential copper proteins by down-regulation of nonessential or replaceable copper proteins (laccases, CSDs and plantacyanin) through the up-regulation of miR397, miR398 and miR408 [56]. For example, miR397, miR398 and miR408 were down-regulated only in root of peach [62] while miR398 and miR408 were strongly up-regulated in both shoot and root of M. truncatula [25]. [score:7]
In leaf tissue, osa-miR397a/b [miRBase:MIPF0000120], osa-miR398b [miRBase:MIMAT0000983] and osa-miR408-5p [miRBase:MIMAT0022884] were down-regulated in Vandana and Aday Sel (drought-tolerant rice varieties) but were up-regulated in IR64 (drought-susceptible rice variety). [score:7]
The qPCR data fails to corroborate our Illumina sequencing data which showed that osa-miR397a/b, osa-miR398b, osa-miR408-5p and osa-miR528-5p were down-regulated in Vandana and Aday Sel leaf but up-regulated in IR64 leaf under drought stress (Fig.   3c). [score:7]
Via the sequence profiling data of leaf samples, we identified osa-miR397a/b, osa-miR398b, osa-miR408-5p and osa-miR528-5p as being down-regulated in two drought-tolerant rice varieties and up-regulated in the drought-susceptible variety. [score:7]
In contrary to the collective up-regulation of miR397, miR398 and miR408 under low copper conditions, these genes together with miR528 were collectively down-regulated in the leaf of drought-tolerant rice varieties under drought treatment of our study. [score:7]
Even with the contrasting differential expression patterns observed among Illumina sequencing data, qPCR and previous report [58], for osa-miR397a/b, osa-miR398b, osa-miR408-5p and osa-miR528-5p, each result still points to the opposite, and perhaps functionally significant, expression profiles of these genes between the drought-tolerant and drought-susceptible rice varieties. In this aspect, expression levels of the conserved and non-conserved miRNA families were profiled where osa-miR397a/b, osa-miR408-5p and osa-miR528-5p were surprisingly found to be significantly more abundantly expressed in the leaf and stem tissues of drought-tolerant rice varieties under drought-free conditions. Among the 21 highly conserved miRNA families in rice, mature miRNAs of over 15 and 16 families were found to be differentially expressed in leaf and stem respectively with 11 families having at least a common mature miRNA member that was differentially expressed between both tissues such as osa-MIR159, osa-MIR160, osa-MIR166, osa-MIR169, osa-MIR171, osa-MIR390, osa-MIR394, osa-MIR397, osa-MIR398, osa-MIR399 and osa-MIR408 (refer to Additional file 8 for their functional information). Similar with miR397, miR408 was also previously found as down-regulated in drought-stressed rice leaf [19]. [score:4]
However, the up-regulation of osa-miR397b, osa-miR398b and osa-miR408-5p in IR64 was >1.5 but <2.0 fold change. [score:4]
In chickpea, miR408 overexpressor lines showed increased drought tolerance presumably through the repression of plantacyanin transcript which in turn regulates Dehydration-Responsive Element Binding Protein 2A (DREB2A) and 1A (DREB1A) and other drought responsive genes [59]. [score:4]
We also noticed that the expression level of osa-miR397a/b and osa-miR408-5p, under drought-free condition in leaf and stem tissues, was much higher in drought-tolerant rice varieties than the drought susceptible variety with the highest in Vandana. [score:3]
For example, in contrary to our sequencing data, the expression levels of osa-miR408 transcript were reported to decrease significantly in sensitive rice cultivars, whereas they remain elevated in the tolerant rice cultivars at different time points of dehydration stress (1, 3 and 6 h) [58]. Notably, we also identify four miRNA families (osa-MIR397, osa-MIR398, osa-MIR408 and osa-MIR528) that display opposite differential expression patterns between the tolerant and susceptible rice varieties in the leaf tissues. [score:3]

miR408 is known to targets plantacyanin. [score:3]
Interestingly, by referring to degradome sequencing [28, 40, 60] and microarray data [61], these three families of miRNAs (MIR397, MIR398 and MIR408), together with MIR528, were validated to commonly target copper-containing proteins such as laccases, CSDs and plantacyanin in rice (Fig.   3a). miR408 -mediated regulation of plantacyanins is wi dely explored in response to copper and sucrose in Arabidopsis where the dynamics of miR408 contributes towards the maintenance of copper homeostasis [56– 58]. [score:2]
as high [transcripts per million (TPM) > 10000/100000; osa-MIR168, osa-MIR156, osa-MIR166], moderate (TPM = 100–10000; osa-MIR167, osa-MIR397, osa-MIR408, osa-MIR159, osa-MIR164, osa-MIR172, osa-MIR396) and low (TPM < 100; osa-MIR160, osa-MIR162, osa-MIR169, osa-MIR171, osa-MIR390, osa-MIR393, osa-MIR394, osa-MIR395, osa-MIR398, osa-MIR399, osa-MIR827). However when the results of both these studies were compared, only 5 miRNAs (miR156, miR159, miR169, miR172 and miR408) were found to be commonly regulated by drought stress. [score:1]
Of these, 7 miRNA families, namely miR156/157, miR160, miR159, miR319, miR165/166, miR390 and miR408 were found in primitive land plants such as Physcomitrella and Selaginella suggesting that they are highly conserved over wide evolutionary distance [14]. [score:1]

For example, miR398 and miR408 were up-regulated in response to water deficit in Medicago truncatula[12], miR393 was found to be strongly up-regulated by cold, dehydration, NaCl and ABA treatments, while miR389a proven to be down-regulated in response to these treatments in Arabidopsis plants [14]. A modified RLM -5′RACE protocol was used to validate osa-MIR414, osa-MIR164e, and osa-MIR408 predicted targets and our results clearly demonstrate that osa-MIR414 targets the OsABP mRNA, osa-MIR408 targets OsDSHCT and osa-MIR164e targets the OsDBH mRNA sequence, cleaving them in the canonical 10 [th]-11 [th] positions. Salinity treatments also affected the expression of osa-MIR414, osa-MIR164e and osa-MIR408, found to be significantly down-regulated, although the changes in miRNA expression were limited. [score:8]
The results presented in Figure 2 indicate that the 5′-RACE analysis could clearly identify the miRNA-mRNA cleavage for the osa-MIR414 target OsABP, the osa-MIR408 target OsDSHCT and the osa-MIR164e target OsDBH in the canonical 10 [th]-11 [th] positions. [score:7]
In the present study, we investigated the expression profiles of osa-MIR414, osa-MIR408 and osa-MIR164e along with their targeted genes, under salinity stress conditions in wild type and transgenic rice plants ectopically expressing the PDH45 (Pea DNA Helicase) gene. [score:5]

Our results shown that osa-MIR414, osa-MIR164e and osa-MIR408 were down-regulated in WT and TR rice plants challenged with salinity stress. [score:4]
Since miRNAs can be targeted by more than one gene, a recent study demonstrated that AGO1 and AGO2 could act redundantly in the miR408 -mediated plastocyanin regulation [50]. [score:4]
Other miR408 targets include some members of Major Intrinsic Proteins (MIPs) involved in plant osmoregulation, drought resistance, salt tolerance and seed germination [37]. [score:4]

In the present study, the expression profiles of osa-MIR414, osa-MIR408 and osa-MIR164e along with their targeted genes, were investigated in relation with the early response to salinity stress. [score:3]

The main goal of the present work was to assess the role of three different rice miRNAs, osa-MIR414, osa-MIR164e and osa-MIR408, as regulators of genes encoding DEAD-box helicases in response to salinity stress. [score:2]

We found similar expression patterns for seven miRNAs (miR159f, miR1871, miR398b, miR408-3p, miR2878-5p, miR528-5p and miR397a), in the tolerant cultivars, Vandana and N22 (up-regulation) and sensitive cultivars, IR64 and PB1 (down-regulation) (Fig.   2c). [score:9]
, miR159f (15.2/0.35), miR2878-5p (2.66/0.25), miR408-3p (3.94/0.12) and miR528-5p (41/0.08) were significantly up-regulated in N22 flag leaf but considerably down-regulated in PB1 (Fig.   2a). [score:7]
This drought mediated copper deficiency up-regulates cultivar-specific drought responsive (CSDR)-miRNAs (miR408-3p, miR528-5p, miR398b, miR397a, miR1871, miR159f and miR2878-5p) via TF OsSPL9 [SQUAMOSA PROMOTER BINDING PROTEINS (SBP) like], which in turn down-regulates several genes coding for Cu-containing proteins (e. g. plantacyanins, laccases, Cu/Zn SODs etc. [score:7]
These included miR528-5p, miR408-3p, miR2878-5p, miR398b, miR397a, miR1871 and miR159f which were significantly up-regulated in the flag leaves of drought tolerant cultivars, N22 and Vandana but down-regulated in sensitive cultivars, PB1 and IR64. [score:7]
While on the other hand, it up-regulates miR397, miR398 and miR408 (all identified as CSDR-miRNAs in rice) as well as miR857, which target transcripts of several copper proteins to re-allocate copper for plastocyanin activity 51, 85. [score:6]
These targets include several members of plantacyanins/plastocyanin-like domain containing proteins (targeted by: miR408-3p, miR528-5p and miR2878-5p), laccases (miR397a), L-ascorbate oxidases (miR528-5p) and Cu/Zn SODs (miR398b) 23, 42– 44 in addition to few others (Fig.   3b and Supplementary Table  S5). While miR528-5p target several plantacyanin members in addition to L-ascorbate oxidase, miR2878-5p share same target with miR408-3p (albeit at different sites). [score:5]
While miR2878-5p, miR408-3p, miR528-5p, miR1871, miR397a, and miR398b were significantly down-regulated in drought sensitive PB1 flag leaves (Fig.   2b). [score:4]

However, our results show that a majority of the conserved miRNAs are expressed at lower levels in rice inflorescence than in leaf and stem tissues as indicated by their lower normalized TPM values in Fig 2. A rice miRNA, (miR167), may play a role in rice grain development through an auxin-miR167-ARF8-OsGH3.2 pathway, while other miRNAs such as miR397, miR398, miR408, and miR528 may have important adjusting effects on rice grain development through investigating the expression of miRNAs in the mixture of immature seeds at 3, 6, 9 and 12 days after anthesis [25].
