Additional file 8: Tabular data 2 shows that the candidate target genes were up- or down-regulated in an opposite manner to the change in miRNA expression, e. g., miR171f and its targets, Scarecrow-like 6 and the MORN motif containing protein, and miR156 and its target squamosa-promoter binding protein. We found that the expression levels of the miR171f precursor negatively correlated with those of one candidate target gene, but not with the others, suggesting that miR171f-5p was drought-responsive, with Os03g0828701-00 being a likely target. [score:7]
Thus, the expression pattern of the miR-171f precursor has an inverse correlation with that of its corresponding target gene, Os03g0828701-00, but not with the other predicted target genes, Os12g0571900-01, Os09g0555600-01 and Os05g0417100-01. [score:7]
Since miR-171f-5p and miR-171f-3p have different sets of target genes, we measured the expression levels of the miR171f precursor and the putative target transcripts (Os03g0828701-00 and Os12g0571900-01 for miR-171f-5p; Os09g0555600-01 and Os05g0417100-01 for miR-171f-3p) in various rice tissues at different developmental stages by qRT-PCR (Fig.   3) [28]. Interestingly, while pre-miR171f and miR171f-5p showed a drought-inducible expression pattern, the expression of miR171f-3p, which is another mature miRNA derived from pre-miR171f, was affected by drought. [score:5]
However, our results showed that the pre-miR171f and the mature miR171f-5p, but not miR171f-3p, were drought-inducible and that the expression level of the candidate target gene, Os03g0828701-00, was inversely correlated with that of miR171f-5p under drought conditions. [score:5]
Pre-miRNA expression profiling with RNA-seq and qRT-PCR of various developmental stages reveals that miR171f is involved in rice root growth and development as well as in responses to drought. [score:5]
qRT-PCR was also used to determine the correlation in expression of the precursor and mature miRNAs, and we observed that the expression patterns of the drought-responsive miR171f-5p, miR399k, miR818b and miR156d precursors correlated well with those of the mature miRNAs (Fig.   2a). [score:5]
miR171f has previously been observed to be responsive to salt, drought and cold stress in A. thaliana [36], and two mature miR171fs, miR171f-3p and miR171f-5p, were reported to be down-regulated under drought conditions in rice [33]. [score:4]
Given that mature the miR171f-3p sequence is also encoded by several other members of the miR171 family and that it is conserved to recognize target genes encoding GRAS family transcription factors, the pre-miR171f / Os03g0828701-00 module may be specifically developed to be involved in drought responses, developmental processes, and resistance to viral infection. Pre-miRNA expression profiling indicated that miR171f is involved in the progression of rice root development and growth, as well as the response to drought stress. [score:4]
The negative-correlation patterns between miR171f and Os03g0828701-00 were also found at various developmental stages of rice (Fig.   3), thereby providing insights into the function of miR171f, especially miR171f-5p, in the adaptive response of plants to drought stress at various development stages. We observed that the precursor miR171f produced two different mature miRNAs, miR171f-5p and miR171f-3p with 4 candidate target genes, the former of which was responsive to drought conditions. [score:3]
Conversely, transcripts of Os03g0828701-00, a target of miR-171f-5p, were observed in leaves, but not in roots and flowers. [score:3]

In the dh mutant, miR156 expression was up-regulated and miR172 expression remained unchanged (Fig 6C), which is similar to the expression patterns of miR156 and miR172 found in the miR171 over -expressing barley [45]. [score:12]
Semi-qRT-PCR analysis showed that these eight genes were expressed in the leaves of ZH11 (Fig 2A); subsequently, rice leaves were used to detect the mRNA expression level of the eight putative targets by using qRT-PCR with primer pairs spanning the miR171 cleavage site. [score:6]

HAM family has been predicted to be the target of miR171 in Arabidopsis, Nicotiana benthamiana, barley, and Larix kaempferi (Lamb. ) [score:3]
Over -expression of miR171 or loss of AtHAM1, 2, 3 function produces pleiotropic phenotypes, including fewer cauline and rosette leaves, reduced shoot branching, increased chlorophyll content, shorter primary roots, and abnormal flower patterning [42, 43]. [score:3]

First, miR171f and miR395f expressed in the root: miR171f was up-regulated, and miR395f was down-regulated (Fig 5). [score:9]
As shown in Fig 5, miR171f, miR812, miR528, and oru-miR21 expressed first in the root and were up-regulated, whereas miR171f and oru-miR21 still expressed in the shoot under drought stress. [score:8]
In addition, miR171 up-regulated in response the drought stress in Solanum tuberosum [61]; mature miR171h molecules accumulated in the meristematic zone of the nodules, leading to a reduced mycorrhizal colonization and reduced nodule numbers in Medicago truncatula [62]. [score:4]
In this study, miR171 was also up-regulated during drought stress and was enriched in the roots. [score:4]
Meanwhile, the target of miR171 showed that miR171 maintained the development of the root, indicating that the function of miR171 needs to be further verified in regards to drought tolerance. [score:4]

The up-regulation of miR171 and miR171g in tomato revealed by this study, therefore suggests that a conserved miRNA family was adopted by different plant lineages to regulate AM symbiosis. [score:5]
The direct regulation of miR171 on NPS2 has recently been validated in vitro and miR171h can directly influence the AM in M. trunctula (Lauressergues et al., 2012; Hofferek et al., 2014). [score:4]
Cleavage of miR171 on scarecrow-like proteins is one of the earliest evidenced miRNA-target interactions in plants (Llave et al., 2002b). [score:3]
We identified six AM symbiosis responsive known miRNAs in tomato and revealed that two of the miR171 family members, miR171 and miR171g in tomato, are also capable of targeting NSP2. [score:3]
Besides NSP2, miR171 and miR171g have two other common targets, Solyc08g078800.1.1 and Solyc01g090950.2.1. [score:3]
Our data revealed that two members of miR171 family (miR171 and miR171g) were predicted to target an NSP2 ortholog with low mismatch penalties and also supported by the degradome. [score:3]
Another AM symbiosis responsive miR171 member is miR171e-5p, which has different predicted target gene with the above miR171 members. [score:3]

Interestingly, tomato miR171 and miR171g actually share high sequence identity with a miRNA named Mtr-miR171h, which has been reported to regulate AM symbiosis in M. truncatula (Lauressergues et al., 2012; Hofferek et al., 2014). [score:2]
These results suggest that miR171 family may serve as a common regulator of AM symbiosis. [score:2]
MiR171 and miR397 are associated with nodule infection and the nitrogen-fixing ability of Lotus japonicus (De Luis et al., 2012). [score:1]

Expression profiles from both studies clearly show consistency in identifying the highly expressed and lowly expressed members, especially for 10 conserved miRNA families (MIR156, MIR160, MIR162, MIR164, MIR166, MIR167, MIR168, MIR171, MIR172 and MIR396). [score:7]
